Possibly libtool package got deleted when I ran apt-get

Odd. No ideas about that.
What does ./autogen.sh does exactly?
It runs libtool, autoconf, automake, in order to prep for running
./configure . But:

Since you're building from a source tarball, there is (should be) no
need to run ./autogen.sh . It's only really necessary when building
from SVN (or when making modifications to certain files like configure.ac).
