Sounds like a good idea to me, although I don't know these files very much.
I would also prefer to have a more clean solution for the makefiles as
they are somewhat bogus at some places. If you need help with
Makefile.nmake, let me see what I can do (however, I don't know a lot
about GNU make, so won't be much help there).
You might consider moving the complete plugins directory too, as it
should reside in /epan/plugins (which I would prefer in respect to MATE,
which isn't a "classical" dissector) or /epan/dissectors/plugins.
However, until anyone else plays a veto for whatever reason, just go on.
