I'm a fan of doxygen. I use it at work for a C project.
The documentation can be output as HTML, rtf or LaTex, and from there to 
windows help-file, postscript or pdf. The windows help file format is 
very nice (but needs a windows box with MS tools to generate it,) but 
the others are good too.
