Of your "things left to think about":

1. Both places seem like reasonably good alternatives...  In the absense of
other compelling reasons, I'd go with the HIG.

2. "Analyse" seems good to me.

3. View->Refresh seems best to me.

4. Someone mentioned recently about moving the start/stop capture into the
File menu, which seems fairly intuitive to me (it's kind of like File->New
in many other applications).  Your discussion of the dialogs for saving data
at program quit are applicable here as well.  The best option to me would be
that if you have an un-saved capture file open and go to
[File|Capture]->Start new capture, it would prompt you to either 1) Discard
the current capture, 2) Save the current capture and start a new one, or 3)
(maybe?) append to the current capture.  Granted, appending might not be
particularly easy, but it could be handy...

5. Not sure.

6. General to specific, as you have it.

7. Tools/Plugins has always seemed to me to be the place to
add/remove/enable/configure plugins, but that isn't what's being done there.
I would say move it to help, and if at some point there is something added
that doesn't fit within Statistics or Analyse (or Edit/View/File), then add
in an appropriate top-level menu (whether it's named tools or something else
will be determined by what it actually is.)

That's my $.02 worth...  I definitely like a lot of the ideas you have...
