Not yet.  Currently, "Save" and "Save As" just copy the raw bytes of the
capture file; at some point, I plan to have it write out the packets
using Wiretap's stuff for writing out capture files, which would let us
have a "save filtered/save all" option in the "Save" dialog box (and
also have a "save as type XXX" option, as well - a while ago, somebody
asked for the ability to save a file as a Sniffer file).

You might be thinking of the "read filter", which can be specified on
the command line, or in the "File/Open" dialog box; however, given the
way "Save" and "Save As" work, that doesn't affect what gets saved.
